Use sticky back ice and water shield as underlayment where ice dams or leaf and twig dams are likely to build up and at valleys and where the roof ends at a wall wide metal flashing may also be used there.
The roof flashing is then placed up behind this through the wall z bar flashing on the outside of the vertical blocking backing material.

If you hit a stack vent or chimney interlace the shingles with the flashing to allow water to run down the roof.
